This BIOS feature allows you to set the version of the PCI Express base specifications by which the motherboard has to comply.
When set to v1.0, the motherboard will comply with the PCI Express Base Specifications v1.0.
When set to v1.0a, the motherboard will comply with the PCI Express Base Specifications v1.0a.
Thanks to the selfishness of the PCI SIG, the "non-profit" group in charge of the PCI standard, there's virtually no information on the reason for this BIOS feature. If anyone has a copy of the PCI Express Base Specifications v1.0a and the PCI Express Base Specifications v1.0a Change Bar documents, please send us a copy.
It's possible that the newer v1.0a specifications call for tighter control of timing and jitter, which may not be possible with PCI Express cards that were designed around the original v1.0 specifications. That would explain the need for this BIOS feature.
To be safe, please check the specifications of your PCI Express cards, especially the graphics card. If it supports PCI Express v1.0, then you should select the v1.0 option. If it supports PCI Express v1.0a or v1.1, then you should select the v1.0a option.
